Kapa Biosystems optimaliseert het vergeten PCR-onderdeel: het enzym Taq-polymerase. Evolutie in het lab levert polymerases op die in tegenstelling tot het wildtype direct werken in bloed en plantenmateriaal.
“Bijna elk onderdeel van de PCR-machinerie is al verbeterd. Bedrijven spenderen hun geld aan het optimaliseren van buffers en apparatuur. Alleen aan het wildtype Taq-polymerase dat de reactie uitvoert, is vreemd genoeg niets veranderd.” Aan het woord is John Foskett, oprichter en technisch directeur van Kapa Biosystems. Dit Amerikaanse bedrijf, dat zijn R&D-afdeling in Zuid-Afrika heeft gehuisvest, ging 2 jaar geleden op zoek naar het gat in de PCR-markt: het genetisch optimaliseren van de Taq-polymerase.
En het Taq-polymerase kan nog wel wat verbetering gebruiken, want het is nogal kieskeurig. Direct in bloed wil het enzym, afkomstig uit de bacterie Thermus aquatius, niet werken, omdat hemoglobine, hoge zoutconcentraties, en de antistollingsmiddelen citraat en heparine het enzym lamleggen. Ook plantenmaterialen en speeksel zitten vol met enzymen die Taq-polymerase remmen. Laboranten moeten daarom monsters vaak zuiveren voordat de PCR van start kan gaan, een tap die 2 tot 24 uur kan duren.

“Van die zuiveringstap willen we af, want dat spaart tijd en geld”, zegt Foskett. Bovendien verkleint de zogenoemde crude sample-PCR de kans op besmetting met vreemd DNA, wat een uitkomst is in diagnostische labs.”
Met directed evolution heeft Kapa Biosystems daarom enzymen geselecteerd die DNA direct amplifceren in bloed, plantmateriaal of menselijk weefsel. Bij deze methoden worden grote bibliotheken van genetische mutanten geselecteerd op de omstandigheden waarin ze moeten werken. “Directed evolution is in de academische wereld al twintig jaar in gebruik”, vertelt Foskett. “Concrete successen zijn tot nu toe echter uitgebleven, vooral omdat highthroughputapparatuur nog niet voorhanden was.”
“Je bent op zoek naar een speld in een hooiberg”, legt Foskett uit. “Minder dan 1 procent van je gemuteerde enzymen levert een eiwit op dat actiever is dan het wildtype polymerase. Je hebt dus bibliotheken nodig van 10 tot 100 miljoen genen om een beter polymerase te vinden dan het wildtype en die moet je vervolgens ook kunnen screenen op functie. Een 384-wellsplaat is dan niet voldoende.”
Kapa Biosystems heeft de microtiterplaten daarom vervangen door water-in-olie-emulsies. “Het DNA lost op in een van de miljoenen waterbelletjes van 1 tot 100 micrometer groot. Je creëert als het ware miljoenen welletjes in een reageerbuisje”, vertelt Foskett. “Gemiddeld bevat elk belletje één gen dat codeert voor een enzymvariant, waardoor het DNA direct is gescheiden.”
Daarna is het de beurt aan de selectieassays die Kapa ontwikkelt. Foskett: “Als een polymerase in bloed moet werken dan screenen we de bibliotheek op verdund bloed. Na elke selectieronde voeren we de concentratie bloed op.”
Paraffine
Het eerste product K2G Robust, een breed toepasbaar polymerase, is sinds een jaar op de markt. Het werkt niet alleen in speeksel, maar na een voorbewerkingsstap ook in menselijke weefsels en plantmaterialen. Omdat bepaalde enzymen uit de plantencel het polymerase kunnen beschadigen, moet het DNA bijvoorbeeld uit de cel worden gehaald door de cellen te doden met een lysisbuffer.
Enige tijd terug is ook de specifekere Hot Start-variant op de markt gekomen waarbij het enzym gebonden zit aan een antilichaam. Hierdoor wordt het polymerase pas later in de reactie actief, wat specifekere producten oplevert. Daarnaast heeft Kapa Biosystems een speciale PCR kit voor crude sample-PCR met bloedmonsters.
Nu hoopt het bedrijf met zijn technologie nieuwe kits voor specifieke monsters te ontwikkelen. “We ontwikkelen nu bijvoorbeeld selectieassays voor de fenolische inhibitors in planten die het polymerase stilleggen”, vertelt Foskett “Een simpele warmtebehandeling vóór de PCR-reactie kan dan de lysisbuffer vervangen.”
